- concat_text_files: Concatenates any text based files you select from your history
- fastqdump_paired: Downloads a set of paired reads by their accession number using fastq-dump tool from sra-toolkit. Fetches a set of forward and reverse reads via fastq-dump with the split 3 option.

From bgruening:
- dotknot: planemo upload for repository https://github.com/bgruening/galaxytools/tree/master/tools/rna/dotknot DotKnot is a heuristic method for pseudoknot prediction in a given RNA sequence DotKnot extracts stem regions from the secondary structure probability dot plot calculated by RNAfold. Recursive H-type pseudoknots and intramolecular kissing hairpins are constructed and their presence in the sequence is verified. The detected pseudoknots can then be further analysed using bioinformatics or laboratory techniques.
- pileometh: planemo upload for repository https://github.com/bgruening/galaxytools/tree/master/tools/pileometh A tool for processing bisulfite sequencing alignments PileOMeth (a temporary name derived due to it using a PILEup to extract METHylation metrics). will process a coordinate-sorted and indexed BAM or CRAM file containing some form of BS-seq alignments and extract per-base methylation metrics from them.
- bigwig_to_bedgraph: planemo upload for repository https://github.com/bgruening/galaxytools/tree/master/tools/bigwig_to_bedgraph Convert from bigWig to bedGraph format Convert from bigWig to bedGraph format. http://hgdownload.cse.ucsc.edu/admin/exe/linux.x86\_64/
- bamhash: planemo upload for repository https://github.com/bgruening/galaxytools/tree/master/tools/bamhash c Hash BAM and FASTQ files to verify data integrity For each pair of reads in a BAM or FASTQ file we compute a hash value composed of the readname, whether it is first or last in pair, sequence and quality value. All the hash values are summed up so the result is independent of the ordering within the files. The result can be compared to verify that the pair of FASTQ files contain the same read information as the aligned BAM file.

gatk: planemo upload for repository https://github.com/kaktus42/galaxytools/tree/master/tools/gatk The Genome Analysis Toolkit in Version 3 The Genome Analysis Toolkit or GATK is a software package developed at the Broad Institute to analyze high-throughput sequencing data. The toolkit offers a wide variety of tools, with a primary focus on variant discovery and genotyping as well as strong emphasis on data quality assurance. Its robust architecture, powerful processing engine and high-performance computing features make it capable of taking on projects of any size. https://www.broadinstitute.org/gatk/about/

From nate:
- trinity_psc: Trinity for large shared memory systems at the Pittsburgh Supercomputing Center This repository provides a modified version of the Trinity wrapper from Brian Haas, as used on the Galaxy public server at usegalaxy.org. It relies on versions of Trinity and other dependencies available through the modules system on the large shared memory systems (Blacklight, Greenfield, Bridges) at the Pittsburgh Supercomputing Center. This is not designed to be a generally consumable version of the Trinity tool but may be useful as a reference.

package_tbl2asn_24_3: Contains a tool dependency definition that downloads the binary version 23.7 of tbl2asn. tbl2asn is an automated bulk submission programtbl2asn is a program that automates the submission of sequence records to GenBank. It uses many of the same functions as Sequin, but is driven entirely by data files, and records need no additional manual editing before submission. Entire genomes, consisting of many chromosomes with feature annotation, can be processed in seconds using this method.
